The most noticeable of those disadvantages is that, well, it pixelated the art too much.  This became less noticeable when I shrank down the images before lettering them, but it was still noticeable in the finished strips.  That method of scanning things in also darkened all the lines, including ones I didn't prefer to have darkened (such as the ones in Aylia's hair).  And it got annoying to keep having to fix little problems that came from the art getting pixelated, rather than from actually inking badly.
