Even with all those issues, I stuck with that method of scanning things in for years because it was significantly faster and easier, and I didn't think it changed the look of the art too much.  However, as I've improved over the years, the difference between original drawing and finished product online has become a lot more pronounced to me, until I finally decided I needed to go back to the method I used when I first started my comic strip: scanning pages in as "color pictures."
